I genuinely never got the fuss about water levels, I enjoy the majority of them.
The only exception is water levels in Sonic games.

No troll - I liked the water level in TMNT for the NES.
Also - Wave Man's stage from Megaman 5. So good that they pretty much lifted half of it for Splash Woman in Megaman 9.

Two of my favorites are from Sonic games. The Labyrinth Zone from Sonic 1 is a joy (also, dat music, so much love) and HydroCity Zone in Sonic 3.
Aquarium Park from Sonic Colors is excellent.
I liked the Water Temple in Twilight Princess.
Most of the water levels in the Super Mario Galaxy games are great too, particularly the boss battle with Kingfin in the first game.
Also, out of the blue, the water level (stage 3) in Toki: Going Ape Spit on the Genesis. Its an easy, straightforward level, but the background is nice, and the real highlight is the music. Check it out:

IMO, the only thing I didn't like about the Water Temple was the constant pausing and unpausing the game to switch boots throughout the duration of completing it. It's not that it's difficult (although some of it can be confusing, especially if you have a strategy guide that doesn't really help you out much, like I do), just time consuming and annoying with the constant pausing the game to switch the boots, go underwater, hit a switch, go back up, pause the game, switch boots, walk to a ledge, hit a target with an arrow, drop the level, go back down into a hole, pause the game, switch boots, swim, etc etc. (this is one of the reasons I can't wait to get Ocarina of Time 3D whenever I get a 3DS, because it cuts this annoyance out of the picture).
That being said, I love the music in the game, and I think the Temple itself looked awesome. In fact, I was looking up images of the Water Temple and found a pretty sweet wallpaper of it (upscaled to HD of course). I currently have it as my laptop wallpaper, oddly enough, after have an HD Super Metroid wallpaper for over 4 years. Too bad the Twilight Princess version wasn't as memorable as this one.

The water level in EWJ makes me anxious, but I enjoy it.
