I haven't played anything after MK4, but I did play MK4. Sub-Zero's freeze was implemented with Down, Forward, Low Punch.
I went to check on Liu Kang's move sets on MK4, and as expected they were the same as in MK2 despite the 3D.
Deadly Alliance: identified uppercut button as "Attack 2" and "Attack 1" has punch moves. Freeze is D,F, Attack 2.
It seems Deception onward that they changed Freeze to a "kick button". I still think that was a design mistake (and they could easily have fixed it in MK9). I think it is slightly poetic that this design flaw was introduced in "Deception".
It is repeated in Armageddon and also in the game with DC characters.
I would say from this that it is likely that they decided for some reason to have MK9 inherit the illogical sequence from Deception / Armageddon / DC, instead of the logical one from 1,2,3,4 and DA... Even though MK9 is 2D like 1,2 and 3 and a throwback to the older games.
I think it means something that the vast majority of moves fall in the "logical" framework ("punch" special moves with a punch button, "kick" special moves with a kick button). This isn't even limited to MK, as far as I know. I'm not an expert but as I said, it would also feel weird to do Hadoukens and Shoryukens with a kick button.
