NES has THE best Baseball Games! There are over 20 of them on the Console.
Bad News Baseball - Bunny umpires and the best playing baseball game on the system. Also, secret code to play as girls.
Baseball Simulator 1,000 - Season mode is rather broken, but playing the game is really fun. Also, the powerups make this game fun so that anybody can enjoy
Baseball Stars 1 & 2 - You basically play as a GM. You create a team, hire players, fire them as well and increase their stats. The legends team has people like Babe Ruth and Sandy Koufax.
Dusty Diamond's All Star Softball - Not a Baseball game per say, but just a great backyard softball game. Pick your entire team and play in places like sandlots and parks with lake hazards and outs for breaking a window. Players like Zelda a witch with a wand and Diablo a devil with a spiked club.
Little League Championship Series - Fun little one with countries representing teams. Reskinned Baseball Stars, so absolute blast.
RBI Baseball 1, 2, 3 - The grandfather of baseball games. The first one is cute with its pudgy players. 2 and 3 go more indepth with historical rosters.
I hate the over the shoulder view like in Bases Loaded and some of awful controls, but I think these are the best ones. I would say they haven't made a Baseball game as fun since with simple controls that anybody can play.

The SNES game has some great sprite work and cool animations (breaking bats when players upset sticks out). More of an arcade style.
The homerun derby on N64 literally ate 100s of hours of our summer! This was more simulation like. The ball parks were great. Water falls in Kansas City for example.
Did anybody like Big Hurt baseball with Frank Thomas?

I am kind of surprised that no one has mentioned World Series Baseball 98 on the Sega Saturn. That game is hands down the best realistic style baseball game. The batting prediction system was fantastic, where you pick a zone ahead of time and if the pitch goes into that zone it locks on and you can just focus on batting.
It created an intense guessing game and if you are two strikes in as a batter, playing it by ear is tough, but fulfilling if you get a hit.
The duel aspect of that has never really been exemplified in any other game and it was such a gem that I beat a full season as.... the Toronto blue jays.. why them? I have no idea.

Baseball Stars 2, Neo Geo. Fun to spam the special bats to see how many home runs you can hit with a computer, but still fun with another human.

I used to be really good at Bases Loaded, actually. I could hit darn near any pitch. Going back to it, I'm not nearly as good as I used to be.
Baseball Simulator 1.000 is definitely one of my favorites. The super abilities manage to elevate it above some of the other iffy games.
For a more sim-like game, there's Roger Clemens' MVP Baseball on NES (and other systems). It's got a weird fielding perspective that takes some time to get used to, but it's solid. Expect to strike out a lot more in this one than most, though. Those fastballs are fast. You end up doing a lot more picking up on patterns and trying to guess the right pitch.
I'm also a sucker for Cyber Stadium Base Wars. Robots beating the crap out of each other while playing baseball? And it actually controls well? Sign me up!

I've played a gazillion baseball games over the years, and none have topped Griffey Presents MLB for Super Nintendo. I love the careful balance of goofy caricatures and arcade-ish style gameplay, and the baseball physics are reliable and consistent.
One that's really under the radar that I really enjoy is Dynamic Stadium for Super Famicom, it's English-friendly despite never being released outside of Japan, but that's another one that nails the balance between batting pitching and fielding.

Still have World Series 95 on Game Gear. I can't tell you how many hours I sunk into it as a kid.
