I don't know about English games that USA got which EU didn't get. But there have been notable Japanese 3DS games that neither western region has received (that is to say these 3DS games remain Japanese only). I know you're looking for Japanese games you can play in English. I don't know about any of those. But there are plenty of Japanese only 3DS games I wish we would have gotten:

EX Troopers is actually on PS3 as well! I'm not sure if there are any differences between them, but it's still a very easily importable game in that form.
Gaist Crusher God isn't a Capcom game: They just published it. It's actually Treasure's most recent game! I've only played the original Gaist Crusher so far, but it's pretty decent 3D brawling fun (it ain't no Yakuza though

If you own a 3DS, what model/color variation do you prefer (explain why)?
The 3DS XL. I've used every model (except the normal NEW 3DS), and while the NEW XL and the old one may be almost the same, there's one difference that has made me prefer the XL in certain situations: The stylus is about a quarter of an inch longer. That quarter of an inch makes it a LOT more comfortable to hold in my hand, so I always use the XL for any stylus-heavy game. The XL naaaarrowly beats out its younger brother for this small reason.
What year did you buy a 3DS?
2011. This was the only console I've ever bought near or around launch. The shoulder buttons on the originals really weren't built to last though, so it was replaced by a NEW one around the time they came out.
Was there a particular game that made you want to buy it?
I kinda wanna say seeing the concepts for Animal Crossing and Paper Mario in Nintendo Power influenced my decision a bit, but I can't remember for sure. This is also the only console I've ever bought just because I loved the previous one and just felt I HAD to have the new one.
Did you buy and utilize the Circle Pad Pro?
Naw, although I kinda wish I did. I really don't dig the weird right D-nub on the NEW, so I've wanted to see if the CPP plays any better (which I assume it does). That analog nub certainly made RE:Revelations a lot harder than it had to be, because it REALLY didn't like being used for long periods of time for some reason. My fault for beating the game in 2 or 3 days I guess
What were some of the first games you bought and played?
The Ocarina of Time remake and Kid Icarus. I enjoyed them both well enough, but really kept on playing DS games for quite a while because there are (still) so many good ones I haven't played.
What's the most recent 3DS game you bought?
Rhythm Haven: Mega Mix! It hasn't come in the mail yet though. Me wait very patiently for it
What 3DS game do you think you spent the most amount of time with?
Not sure. I'd have to check my activity log, but I don't have my 3DS on me right now to do that. I'm fairly positive most of my most-played games on there are normal 3DS games though. Pokemon Heart Gold and Dragon Quest VI got a LOT of playtime back in highschool. If I could combine the Fates games into one total game-time though, I'd guess that probably is near the top.
Any upcoming 3DS games you are really excited for?
Ever Oasis and that Tank game (whose title escapes me) both look loads of fun. Still a good handful of older ones I need though, so who knows when I'll get to them.
Do you think the 3DS surpassed the DS in any way(s)?
Graphics and power-wise, yes, as well as just the general size games could be. Even if it weren't 3D, I think just keeping the DS until the Switch (assuming that's how Nintendo would've gone) would've been REALLY skimping on power for no real reason.
Do you enjoy the 3D effect, or do you turn it off?
I'm a massive worry-wart about battery life, so I turned it off pretty soon after I got it and only turned it back on occasionally if a game seemed like it was taking the piss with it (like Rocket Slime 3 kinda does).
What's your opinion of the New 3DS?
A wasted opportunity! WHY IS THE SECOND JOYSTICK SO SMALL!?! It could've easily been full sized

. It is nice to have Xenoblade portable though. It makes the game way more playable for me. A necessary revision? Not really. If the XL had never existed, then that opinion would be different, because the original version was really small and had poor build quality in some areas (like shoulder buttons (RIP my OG 3DS ;_; )). I don't think Nintendo ever really justified the existence of the NEW one otherwise (although the changeable back-plates were cool, even though we never got 'em ;A;).
Does it make you want to cut yourself that we never got any official metroidvanias for 3DS?

I think they did fair enough. There's a few things I would've liked physical editions for that we only got digitally, but games are a business at the end of the day, so I can understand why we didn't get 'em. There's nothing that never came out over here without an understandable enough reason why (Retro Game Challenge 3 probably couldn't find a publisher just like 2 couldn't, Gaist Crusher had a ton of anime tie-ins there's no way they would've spent the time to import, Youkai Watch Busters was fun and silly but actual Youkai Watch wasn't popular enough over here, etc.). They did about as well as any other recent console has. It's certainly not a PS1/2 or SNES situation where there's just a TON of great games that never made it over here.

A right, proper ball-ache, innit? I'm just lucky I was able to get such a good deal on a Japanese XL so I could get physical editions of ones I wanted as well as ones I just wanted to play the Japanese translations of (like FE: Fates). Glad they backed off of it for the Switch. I wonder what made them suddenly about-face like that when all the other handhelds they've done have been region-free? O.o

How many variants of the 3DS do you own?
I have two, my bronze American NEW XL, and my blue Japanese XL. I even had my old aqua normal one as a third at one point (which was turned into a gift for a friend, eventually (which was then regifted AGAIN after that! It's the gift 3DS that keeps on giving!).
Twenty years from now if you sat back and remembered the 3DS, what nostalgic moment would be most prominent?
Probably falling in love with Youkai Watch after dismissing it for so long. Those games are so fun, and have really gotten me back into that style of game when I thought I'd gotten sick of Pokemon and games like it forever.
