Hydrocity is pretty sweet. But then again, there wasn't a whole lot of water in it.

The water level in Ristar wasn't too bad.

First water level in Darius Gaiden is awesome.

Finish it up by destroying a giant ship fish of course.

While not a console game, Everquest had a good dungeon that was underwater: Kedge Keep. I think a group of us went there before the Velious expansion. It was fun....and dangerous. If you didn't have a Fishbone earring (which allowed underwater breathing) you had to have a necromancer (or wizard...I forget) cast a water breathing spell on you every 20minutes or so.

My submission is the water levels (2-2 and 7-2) in Super Mario Bros. They really aren't terribly difficult when you realize the bloopers can't hit you when you stand on the bottom of the stage. Take your time, and they're just fine ^^
Final Fantasy IX is the best one

I kind of liked the water level in skies of arcadia.
The McCollum wood burned well.

World -1 in SMB for NES. Best part is.. It never ends! In all seriousness, Jolly Roger Bay in Super Mario 64 is pretty good and not overly aggravating.
