Very tough, I believe the GameCube versions are the definitive IMO. I do know Code V many liked the DC better. There are many tech specs to compare that's a good battle to prove!
The Gamecube port of 2 and 3 is the definitive version of both in terms of technical ability, though the N64 port of 2 has a few offerings not found in later console releases, if I remember correctly.
As for Code Veronica, the Xbox Live and PSN re-releases are superior to the GC release.
While it was originally released on the DC, and the PS2 received the added content for "X" before, Resident Evil Code Veronica X gets a vote on my personal list.
I rented this over and over on the DC back in the day and finally beat it years later on the CGN. Great port of a great game IMO. At least makes an honorable mention on the system although it is found elsewhere (and on HD collections now).
Massive love for Ribbit King - I am a frolfer at heart. I love zany golf games, so golf when your club is a hammer and catapult and your ball is a golf, well that is just groovy.
Cubivore is not worth the price it is going for, but it is a fun game.
Games with asterisks are close to cracking top 30 based on growing support, though i'm not sure what would come out at this point...
Great list. (That said, you could drop Gauntlet: Dark Legacy. That game is better on the Xbox.)

The xbox version is superior for multiple reasons - less load times, harddrive storage, better inventory system, no game crashing bug when dealing with the scrolls in the catacomb level.
Where did Paper Mario go? That's easily worth the discussion.
Of the current list, there are a few I haven't played, so I can't say whether they're all that good or not. Or I haven't given them a whole lot of time. They are:
Chibi-Robo, Battalion Wars, PSO III, Four Swords, P.N. 03, and Pac-Man Vs. I feel P.N. 03 is the one that feels the most out of place on the list, but that's just me.
