Castlevania 1, I get the axe to beat the first boss, then I pick up the holy water in level 2 with a plan to beat Dracula with it.
For the rest of the games though, it really depends. Each sub weapon has strengths and weaknesses. The axe is definitely great for a lot of bosses, especially those that can fly or are large with a hard to reach strike point. But for bosses that are on the same level as you, the dagger and boomerang are usually a lot better. And if you have a triple shot, you can never go wrong with the boomerang. It's basically like a item crash.
The holy water works so differently from game to game. In 1, 3, 4, etc, it just sits there on the ground and burns for a few seconds. In Rondo, SotN, etc, it's trails along the floor. Both are useful, just depends when you need them. And in CV1 it freezes anything it touches, including bosses, which gives it a clear advantage over anything else.
The axe is great in Bloodlines because of the way the item crash works. Normally, you can only throw the axe up and it comes down in an arc. The axe's item crash in Bloodlines though give it a straight horizontal shot like the dagger or boomerang.
