I have an RGB modded N64 and I can honestly say there is negligible difference between that and s-video.
In fact at first I thought there was something amiss with the RGB mod itself or with the cable I was using, or the TV itself.
I've ruled all those out by trying it with different cables, several different CRT's, and even with another RGB modded N64 console. Same story on all.

I kinda get what you're saying, but it probably doesn't help that the few 2D games on the N64 seem to be plagued by rather... ugly art direction. (Mischief Makers, I'm looking at you.) The 3D games that support the expansion pak look pretty good in s-video though, at least as good as low poly models and blurry textures can look.
As for RGB, I had an RGB modded N64 once, and it was used on a TV that didn't have s-video inputs anyway.

I was confused as well when I first hooked up my RGB N64 with Ocarina of Time in the cartridge slot... I thought for sure something was wrong. But nope, the N64 seems to have some kind of filter blurring everything unlike say the Playstation or Saturn. It's especially noticeable in Hyrule Field when it's transitioning from dusk to night. Other scenes in games though actually look somewhat sharp and nice compared to that, though still seem slightly blurry compared to games on the PS1/Saturn. 2D sprites I notice do have defined sharp edges (such as inventory icons), but they still have blurred textures. Goldeneye is also a noteworthy blurfest all-around. Colors seem to be perfectly fine in games that have them.
