Ok, here's how it's done.
Goldeneye:
Plug in second controller to second port. Start game, then pause and go to controls. Go past 1.4 and you'll see 2.1 and 2.2 and etc. This allows you to use both controllers. The only difference between 2.1 and 2.2 and etc, is what the joysticks and Z button does. The Z buttons alternates between firing and aiming. The joysticks alternate between looking and moving. It's weird at first, but soon it becomes easy.
Perfect Dark:
Same thing, but do it on the menu screen. I do not think it works on challenge mode since it is two-player enabled. This only works on single player modes (this needs further testing).
Robotron 64:
Very easy. Have second controller plugged in, and enter game. It plays just like a normal space shooting game. Controller 1 moves, controller 2 fires. Multiplayer dual analog does work. You just need 4 controllers in all.
Star Wars Episode 1 Pod Racer:
I couldn't get this to work. It's been verified this does work, but I couldn't get it working myself. Might be issues with emu.
I did make a video with the things I tried. I'll post it soon for anybody interested.

I tried Perfect Dark, both the US and Japan versions and hated going the Twinstick mode. Trying to juggle the two sticks and hitting various buttons to shoot, open doors and access the inventory is ridiculous. If the N64 controller had two analog sticks on one controller then it would be more feasible. However, the second TINY stick as a "FPS Mouse Control" is temperamental. The C Buttons offer a tighter look and quick release to stop movement. Nice that the feature is there but just not for me.
Robotron 64 on the other hand is great and I think necessary with the Twinstick mode. All the controls are just the sticks, run one direction and shoot in another simultaneously. Balancing the two N64 controllers not perfect, but very manageable.

Coincidentally, an awesome dual-stick N64 controller mod was recently made by a guy named Clarky. I haven't tried out the dual analogs myself, but I imagine being able to have a "connected" controller like this would make it a LOT easier. Here's the video: http://www.youtube.com/watch?v=YXmpTt8NmpY
