Half Life 2. Was playing it when it came out, and got to the last area, but for some reason (do not remember why) I did not finish it. Have not played again , but I now vow to beat the game by the time summer hits.
Most recently - Kirby's Return to Dreamland. They abuse the common trope to have the last boss keep coming back. My co-op partner and I got really good at getting to the third (or fourth?) iteration but after numerous cheap slaughters she was done. More fun than playing alone so we moved onto the next game.
I breezed through the game on easy, but normal presented a good challenge - until the last boss. I got to the point where I could take any of the playable characters through the last stage without dying and still - for whatever reason - could not defeat the last boss. Eventually, I said, "This isn't fun anymore" and moved on to something else.
I have done this with other games in the past, and - if Metal Slug 7 is anything like the other games - I expect that I will revisit it in a few years and miraculously whip through the last boss in a few tries.
I'm not skilled on fighters, but pretty much the final battle from any publisher is a showstopper for me. Galactus on MvC3 is the most recent roadblock. I get the clap every time...wait, that didn't sound right. On the bright side, I was happy to beat the giant white glove on Super Smash Bros. Melee a couple of nights ago. (What is that supposed to be anyway?)
Ratchet & Clank's final boss - I can't remember his name, but I never earned enough bolts to get the RYNO. Having the RYNO supposedly made the battle easier.

Final Fantasy IX. Had to give back the game before I got to the last boss. Tales of Phantasia. I can't beat Dhaos. I don't understand the battle system completely, but since I grinded like a madman, this was not an issue until now.
I'm sure there are other games, but these are the only ones I can think of right now.
Super Mario Bros. That's right, the original NES version. I always got to the last castle, but could never beat it. Maybe I should try again one day.
Half-life 2. I got to some underground tunnel section, full of headcrab zombies. I either run out of ammo, or I fall in the sludge and die. Ended up having to give the game back, so I never finished it.
Mario and Luigi: Bowser's Inside Story. I got to a weird boss made up of bubbles, but I just can't beat him. I always run out of action points, and have no way to replenish them.
Star Wars Knight of the Old Republic on the Xbox. I got to the end where you encounter Darth Malak. My save file got corrupted and I could never find it in me to put in all those hours back in the game.
Most recently, Dungeon Hunter Dark Alliance on the PS3. Got to the last battle with a friend. Kept on dying so we took a break. Turned off the PS3 and then it wouldn't turn back on. Ended up replacing the HDD and there went the save game.
Sonic the hedgehog - Got to final zone, got a game over (then cheated and beat the game).
Parasite Eve II: Got to the final, final boss and just didn't want to play the game anymore.
Final Fantasy IX: When I was younger got to the final area of the game but stopped playing because I was stuck. Years later I got there again and the PS1 memory card broke.
Final Fantasy IX. Stopped on disc 3, where you have to split up your party into two groups of four. I did the first part just fine but when it went back to the second group, I had to use a bunch of my mages I never use (Except Vivi), so just battling was a challenge. Haven't played it since and not sure I want to, that game just annoyed me at that point and I know I've talked about it on here before.
Also I didn't realize how many people never beat FFIX
