The Pheonix Wright and Professor Layton series are both great examples of this.
Current systems: Atari 2600[x2], NES(top loader), SNES, N64, Gamecube, Wii, Saturn, Dreamcast, Playstation, PS2, PS2 slim, xbox, xbox 360, Turbografx-16, Game Boy Pocket, Game boy SP[x2], Nintendo DS[x2], Nintendo DSi, Nintendo 3DS, Game Gear, Neo Geo Pocket Color, Wonderswan Color, Neo Geo MVS.

The Myst series has a pretty amazing story and is entirely violence-free, outside of backstory.
Beyond Good & Evil, NiGHTS, and Child of Eden have an element of defeating enemies, so I personally wouldn't call those nonviolent (especially BG&E). And Phoenix Wright is so much about murder cases that I wouldn't count it.

In CoE you purify, not defeat.Nemoide wrote:The Myst series has a pretty amazing story and is entirely violence-free, outside of backstory.

I would throw Ribbit King into the mix. Yes it is a golf game, but it does have a story line and the only violence would be frogs eating flies and stuff like that.
