There's an assload of Zelda clones on the iOS.
One is Zenonia. The first one's also on the PSP and Android (among other possible platforms), but the last two are currently iOS exclusive.
I could name more when I'm on my computer and not my iTouch.
Oh, and the Alundra games for the PS1 are Zeldalike AFAIK.

Shining Wisdom on the Saturn is probably my favorite Zelda-esque game. If you've got a Saturn I'd definitely recommend grabbing it.

I second Neutopia. I'm playing through it right now and I'm really enjoying it.
Beyond Good and Evil is one of my top 5 favorite games. If you like the 3D Zelda games, I think you'd enjoy it. Not quite like Zelda, but they share a few similarities. Hell, the first boss of the game is essentially Volvagia from Ocarina of Time.
Landstalker is a good Zelda-y game for the Genesis. It's like Zelda, but in an isometric view.
Elemental Gimmick Gear for the Dreamcast is Zelda-esque. I've only barely played it, but it's supposed to be a good game.
The Dark Cloud games are supposed to be very Zelda-like. I haven't played them, but a friend of mine thinks they're better than every entry in the Zelda series following Ocarina of Time.
And, maybe a bit of a stretch, there's The Binding of Issac. It's kind of like a mix between Robotron and Zelda. I didn't enjoy it, but it might be worth checking out.

I always heard great things about Dark Cloud 2, I never got around to that one though but I loved the first game. Never finished it though, it was huge and the dungeons did get a little repetitive, even if they were generated. Assuming 2 is like the first game though, yeah these are a great recommendation in comparison to the 3D Zelda's.

I'm under the impression that Dark Cloud 2 is much better than the first. Sadly, I don't know yet. I bought the first one but the disc was damaged.

Dark Cloud is more of an aRPG than a Zelda clone. Dungeons are randomly generated, so that's a big difference there. It also has your typical stats and experience based system. I do highly recommend playing it if you like RPGs though.

I've got both Dark Cloud games and I can confirm that they aren't really very Zelda-like.
The sequel is definitely better.

Could almost put the Fable games in this category. There are also Zelda/Metroidvania elements to Batman: AA (and AC I'd assume) in that you get a new bat gadget, which inevitably opens up new techniques/areas (doubly so if you go back to look for hidden stuff).
