I'm gonna be Captain Obvious and say Mother 3.

The ending of that game stuck with me for weeks. Everything about that scene was perfect.

The bad ending? I got the best possible outcomes for all of the playable characters and I still saw at least one character, arguably two, get screwed in the end. It's a depressing game

I cried at the end (the good ending) of Tales of Symphonia: Dawn of the New World. Kinda cheesy, I know.

The music from the first Final Fantasy on NES gets me teary eyed sometimes. In '91 a friend of mine died far too young, who was crazy about FF... it was likely his last completed RPG.

I never really played the game until it came out on the VC, and those haunting, melancholy chiptunes sound so timeless and ethereal I can't help but think about his short time on earth, life and death and the great beyond.

Final Fantasy VIII's ending cinematic when Rinoa meets what looks like a dead Squall at their happy spot. Great game!

I got almost to the end of that game a while back, but for some reason, I never finished it. I think I'll do that before summer is over.

Games are most definitely an art if they can evoke such powerful emotions.
I thought the ending of Prof Layton and the Lost/Unwound Future was sadder. It really aims to hit you where it hurts for that one :(
