But "Shooter" would still be a subgenre of "Action". They are certainly action-focused games.

If you split out "Shooter," I think you should probably drop the "Action" genre entirely and just refer to appropriate subgenres, which I think you already have listed. Then, split "Adventure" back into "Action/Adventure" as you had earlier for things like Zelda, and "Thinking Adventure" for things like Point 'N Clicks and text adventures, etc...

I don't like calling it "Thinking Adventure," though. I'm sure there is a better term for an adventure game without a strong action component.
Systems: TI-99/4a, Commodore Vic-20, Atari 2600, NES, SMS, GB, Neo Geo MVS (Big Red 4-slot), Genesis, SNES, 3DO, PS1, N64, DC, PS2, GBA, GCN, NDSi, Wii

The one I use in my spreadsheet of games is super loose and tailored to my tastes. It should also been taken with a grain of salt. But FWIW:

Comp - compilations obviously
Action - used for things like Bionic Commando and Ninja Gaiden which may involve running, jumping, swinging swords for quick killls
Puzzle - Tetris, Bomberman, World of Goo
Adventure - Zelda, Gargoyle's Quest
Platformer
Shmup
Run n Gun
FPS - I kinda lump some 3rd person in here too
RPG - Longer adventures with heavier stat and skill raising
Pinball
Beat em Up - Final Fight, Sword of the Berzerk
Fighting - one on one or tag team with complex movesets
Racing
Sports
Strategy
Gun shooter - light gun games
Rail shooter - Panzer Dragoon, Gamera 2000
Rhythm
Sim - Only have a random comp of Sims as that

Indeed. No matter what someone is gonna say "Nuh uh! Game X is a Y!" unless it is an older simpler game that purely sticks to one mechanic. :?

agreed. I'm just trying to build a list that's well organized, a groups the games well without going overboard with sub-genres.
