You'd probably want to use some masking or painters tape over the logos (assuming we're talking about sticker logos). Put a strip over the logo and then use an X-Acto knife to cut around it leaving only the logo masked.

The logos are so small, I don't think a human would be able to make a stencil for them (am I wrong?) but maybe some kind of transfer? Kinda like a window decal, but something you can print out on to make? Wouldn't have to be strong or take to the system great, you could put your clear coats over it and that would hold it on a protect it good. Does something like this exist?

That product says it can adhere to plastic (among other things). That would be perfect! Put the decal on after the color and before the clear coat, I think it would be perfect.
