I have a feeling the three classic Ys 3 versions aren't very different though. That might get a bit redundant.
The Turbo version is by far the best. The soundtrack is phenomenal and the gameplay is on-point.
Genesis is next. It lacks the epic-sounding soundtrack but the controls are decent.
SNES is dfl. Really sloppy hit detection. The silver lining is that it's extremely easy to hit the max level very early in the game. Of course this doesn't help much against the broken/annoying final boss.
And as Exumy hinted at, the Super Famicom exclusives (IV and V) are the weakest in the series. Note that the PC Engine CD Ys IV is a wholly different game (and is awesome).
