The Legend of Zelda - A Link to the Past - I think this may be one of the best examples of rain in a video game. The game starts with Link getting a telepathic message from Zelda to save her, and when you step outside it's raining. Better still, when you go inside the caste you can hear the rain outside. It's such an awesome start to the game, and I absolutely love it!

Donkey Kong Country - The second level of the game starts off dark in the rain. There's no rain sound effect, but there is thunder and lightening. The storm clears up toward the end of the level and returns to day sunlight. It's an unforgettable first time experience, I'm not sure how I forgot it!

Mega Man 7 - It can rain in Cloud Man's stage, although I think you have to trigger it by attacking a certain enemy or it wont happen. The rain effect comes complete with the perfect sound effect to go with it.

Mega Man 4 - Toad Man's stage has a very nice rain effect for the NES. I like that it isn't just the background, it passes in front of Mega Man. And there's a nice effect of rain hitting the ground too.

Super Metroid - Yep, it's raining outside when you start the game. I guess Nintendo had a thing for this with the SNES lol. It's definitely an awesome way to start such a game. Although I don't believe you can hear the rain. Does the weather outside ever change?

Banished - Banished is an indie town building sim game. It rains quite often and has a very nice sound effect to match. It'll also snow during the winter months.
Speaking about snow, I was thinking about making a "snow in games" thread once the winter hits. But until then, let's talk about rain! What games have rain in them?
