Cosmology of Kyoto. You can't go wrong with a disturbing spiritual journey through Kyoto. One of two games Roger Ebert enjoyed.

Inindo, Samurai Showdown series, the Mystical Ninja games, Shogun: Total War, Kessen, the first two Onimusha games, the Samurai Warriors series, and the Sengoku Basara games are all set in pre-Meiji time periods, most often during the Sengoku era(roughly the 1500s) or during the Tokugawa shogunate(around 1600-1860 or so).

Pokemon Conquest
Sengoku Tenshi Jiburiru (somewhat NSFW)

(I haven't actually played either of those, but I love the concepts.)

Part of what I really enjoy about the Fatal Frame series is that the games reflect a very Japanese horror aesthetic (instead of a western horror aesthetic as reflected through a Japanese lens).
