The Game Boy Advance is the most comfortable, and the Game Boy Pocket looks the best if you ask me.

Why do some folks call it "advanced"? It's just advance, right?
When I think of best design it's in terms of how comfortable it is during use.
For a stock system I'd go for the GBA SP+. But a modded original GBA with backlight would always be my first choice.

I had the original game brick and the GBA SP. Skipped right over the color, though I did buy one for my dad who had taken to playing Tetris on my original one after I abandoned it and said it was acting up, so I bought him the colorized version for cheap.
Personally I think the GBA SP is the best design. I love clamshell handhelds, so functional.

The Color and GBA are probably the most comfortable to play on. Correction: the original GBA is probably the most comfortable controller/handheld I've ever played with. Light, the shoulder buttons are comfortable to use (a major gripe I have had with ALL Nintendo handhelds starting with the DS Lite (though GBA SP's shoulder buttons also sucked).
I also like their form function a lot. Specially the color's "butt" for the batteries.

GBA had a great form design, but it came out at the time lithium batteries were being more popular, it also needed a well-lit area (which inspired the game Boktai!).
SP was the most practical of all, similar form to the older GB's, had lithium batteries with lit screen (I prefer the -101), and clamshell design to protect the screen.

Original GBA takes the cake in about every respect. Its only flaw is that damn screen sorely needs a backlight.

My favorite design is the Micro. The most comfortable in my opinion is the original GBA. The best overall would have to go to the 101 fully backlit (not frontlit) SP.
