I was always partial to the art on several of the Neo Geo games. I'd post an example but I'm at work and can't get to anything.

Growing up I remember the Psyngosis games always had the coolest box art.

I really like the Earthbound box art. Its so simple, but so colorful and vibrant.

I second the Psyngosis pick. Stunning artwork. Even their logo is amazing.
The Japanese cover is Final Fantasy VI is my favorite box art of all time. I love steampunk shiz like this and Amano is amazing:

The cover art to Ys Book I & II is also brilliant. This is one of those rare cases where the North American art is vastly superior to the Japanese (the Japanese cover is basically just a big logo):
