I've been rounding out my vintage game collection which consists mostly of Sega machines and my PS1/PS2 stuff. I've never owned anything by the big N but I find myself really wanting to play Super Mario 64 and Legend of Zelda Ocarina of Time.
Is there an N64 in my future? Can they still be found reasonably priced complete and in the box? (I'll check ebay when I get home from work, I can't visit ebay from here.)

you might consider getting a GC, they are down to $40 used with cables and 1 controller from gamestop or other used game shops.
I just recently picked up Legend of Zelda Collector's Edition for $22 shipped on the GC.
don't get me wrong, an N64 is a good machine... it does have some overlap of titles with PS1 however.
Is it just Mario 64 and Zelda OoT you want to play?
You could pick up a Wii and play Mario 64 and Zelda OoT on VC with the added benefit of other N64 games, and games from other systems as welll. By going with the Wii you could also then pick up GC games like Mario Sunshine, Zelda Windwaker etc as well.
You could also keep on playing the newer Sega games coming out on the Wii like the new Nights game, Ghost Squad etc.
Or you could just always emulate those games on your pc.

Yeah, not much of a game player on my PC. I've tried it and it's just not for me. I didn't know those were all on the Wii VC though, I've been looking for a stronger reason to get a Wii so this might be it. Assuming of course, I can never find a Wii in a store at normal retail price.

I'd say the Wii is the best way to go in your situation. I am a converted Sega fanboy that likes Nintendo now if only to support Japanese gaming. If you get Wii you can get all the cool Gamecube games you might have missed and cheap too. Virtual Console is great if you don't really want to start a Nintendo section in your physical library.
I bet Wii will become easier to find in February as Nintendo is not ramping down production at all this year. 1.8 million a month should go a little further after Christmas.

I third the Wii suggestion, you mustn't forget that the new NiGHTs is there aswell. Ironically the best place Ive found to keep up with the virtual console releases is wikipedia:
