Atari Flashback 2 cart port mod...

I have a question to those who did the cart port mod to their Flashback 2's. The problem I'm currently having is similar to this thread HERE,where elements are missing from the game making it unplayable on an HDTV. This only happens on some of the built-in games, ie. Yar's Revenge.

Is this problem prevalent after doing the cart port mod? If I was to play Yar's Revenge on cart, would the above happen? I'm just curious if it only happens on the built-in games on HDTVs.
