Is it on the cart or the label? Cart plastic can usually be cleaned pretty well depending on what the mark was made with. Labels are dependent on what the mark was made with and whether the label is glossy. NES and SNES labels for the most part are glossy and have a better chance of rescue but N64 ones aren't. See my refurbishing thread in my sig for some examples. I can give you pointers or could try to clean them for you. Some pictures of what you've got would help though.

On the consoles, if it uses a similar plastic as the Dreamcast, take the finest grit sand paper you can get, and lightly rub the mark off. Don't use any more than is needed. It also got my previous, yellow stained one white too. The one i have now had marker and it worked great.
Always start small first. Water, then Windex, then move up.

Go this route first. Just don't use it on brittle clear plastic of Jewel cases.

If it's a permanent marker, grab a dry erase marker and put a little tiny mark on a discreet location on the same part of the game the marker is on (label, plastic.) Try to rub it off, if the dry erase marker comes off fine, draw over the permanent marker with it and rub it off!

Mr Clean Magic Eraser for the cart plastic.
Goo Gone for the labels. Don't use to much it looks kinda bad if it get under the sticker
