It does not have the removable scope you look through piece on top. Is that part of how the controller functions?

Only works on NON HD CRTs. I think that top piece is only an eye piece. The sensor is in the main body of the "gun".

I believe it only works in controller port 2 as well like the old zapper.

Yeah, I had a little trouble getting mine to work. Just to get the dumb stuff out of the way: Make sure you have the batteries placed correctly (polarity). Make sure the batteries are fresh. Make sure the sensor is plug into the SNES and that it's on top of the TV, centered.
As CRTGAMER said, it wont work on HDTVs. I've heard that light guns also have trouble working on flat screen CRTs, though I've never had a problem with it.
I picked up a Super Scope a few months ago and had trouble getting it to work. My problem ended up being batter acid. You know how the batteries slide down out of visible area? So you can't see the - and + terminals on the other end. Those terminals on my scope had massive battery acid/corrosion. It actually ate through the negative wire to the terminal. I had to clean it all up and resolder the wire, now it works fine.
So, I think that's be worth checking for. Every screw on the Super Scope is philips head with the exception of one security bit. But I think to access the area that holds the batteries you don't need a security bit (at least, that's what I remember).
