Better in what respect?

Speed?
Emulation? (How accurate the system is emulated)
Compatibility?
Graphics (Most emulators work via plugins, so if you fished around you would find what you needed)

Project 64 is one of the best emulators in most of those respects, 1964 is another one worth having a look at, but I imagine any problems your having are with your plugin config, not the emulator itself.

Project 64 is the best overall. Other emulators like 1964 and UltraHLE may run games that Project 64 cannot.
Systems: SNES, PS1, GBA SP, Gamecube, DS Lite, Wii, PS3 (Fully Backwards Compatible), Dreamcast, Nintendo 64, Sega Genesis, a Sega CD, and a Sega Saturn.

Unfortunately, Project64 is as good as it gets. Not to say that it's bad, it's just that N64 emulation seems to have stopped dead in its tracks these past years.

Project64 is actually, for some reason, the only one that works for me.

What do you guys do about joypads for an N64 emulator? I have tried my PlaySEGA joypad but it didn't feel quite right. I'm guessing an Xbox 360 controller would probably work a bit better.

Yeah, it's kind of sad. Speaking of dead-end emulation, I'm still waiting for ZSNES 2.0.

I'm not sure about that. The Wii64 project has been in active development. I've heard good things about the beta.
