It pissed a lot of developers off, and almost put Nintendo out of business for good during the N64 days when the Playstation appeared, and Sony pretty much let developers and publishers do whatever the hell they wanted as they targeted the "grown up gamer" demographic.
Street Fighter II is as good an example as anything. There are background character changes in Ken's level because Nintendo thought one of the characters looked too much like a pick-pocket. End result is a guy who looks like his arm bends the wrong way.
Capcom played ball because they knew they were printing money with a home conversion of SF2 and later SF2:T, regardless of minor cosmetic changes. Most of these silly changes are back to normal on the Genesis/MegaDrive version of "Special Championship Edition" which graphically (despite the reduced colour palette and resulting dithering) is closer to the arcade version in every way (right down to the "spark" graphics used when you connect an attack on your opponent).
