You know those plastic sleeves for trading cards? A GB game fits rather well inside, and you can tape the back to keep it sealed. For GBA games, you can fit two in one sleeve.

Ziploc sandwich bags.
These are what gave me the idea to use these sleeves because I didn't have any bags small enough.

Wow. I've got a ton of those old card sleeves and a ton of naked GB carts as well. Awesome idea.
Also, I use Vans shoe boxes, lined with bubble wrap, for my N64 games.

Very nice idea.
Systems: SNES, PS1, GBA SP, Gamecube, DS Lite, Wii, PS3 (Fully Backwards Compatible), Dreamcast, Nintendo 64, Sega Genesis, a Sega CD, and a Sega Saturn.
