Is it possible to get a Space Harrier deluxe-moving-cabinet for $1000? If so, that's what I'd get. (...if I also had ROOM for it.)

Otherwise:
DJ Dao Beatmania IIDX controller and Pop'n Music controller and a couple misc. Bemani games
Snatcher for Sega CD
Shining the Holy Ark for Saturn
Shining Force III for Saturn

(...or maybe a TurboDuo and all the Working Designs games I don't own?)

Man, if you're getting a 360 for exclusives I think you could do better than Dead Rising and Blue Dragon. Maybe try for Shadow Complex (XBox Live), Infinite Undiscovery, Tales of Vesperia, Beautiful Katamari, Crackdown, or even Gears of War or Halo 4 if you are into those kinds of games. I mean, if you get $1000 that is.

I have a few, they're pretty nice and if they are archive quality like everyone claims, then they'll protect the box art very well.

For DVD stuff, I'd get bags: http://www.retroprotection.com/product. ... egoryId=44

These guys sell on eBay as well as on their sites. Not sure how reliable it'd be to get it directly.

But that's what I'd go after, personally. For unique items, I'd probably find a supplier for the plastic and make my own boxes. I've got several special editions that no one has made a form factor for yet. I also wouldn't mind putting my console system boxes in it also. But that would require some very large sheets.

There's a lot of these sites. You can basically look up any seller on eBay whom is supplying them and it will have an accompanying site.

PS Vita with about 5 really good looking games for it.

Then I'd build up my PS1 collection that I recently started.

With anything left over I'd buy some DS/GBA/PS2/PS3/Wii games that are low priority that I've had my eye on.

I'd grab a Playchoice 10 cab. Any remaining money would be put towards boards for it.
