I also have to recommend Hanamaru Youchien. It's the source of my avatar and the most adorable show I've ever seen. And it's by Gainax, if that matters to you.

Sky Crawlers, it essentially challenges all the otaku criteria that feature heavily in today's anime. It is dialogue-intensive so don't expect an action-packed thrillfest.

The Girl Who Leapt Through Time.. Lovely pinch of fantasy that is not getting its due attention. Ponyo is nice and all but it's basically the same rehashed Ghibli Studio formula.

This series is a bit older but it's already one of the finest ever. From THEM Anime Reviews - "One of the best shows I’ve seen in a while, Planetes is an excellent and engaging work that while addressing a number of thematic issues, never loses its character focus. If you absolutely positively must have high-end action in every episode, you might want to subtract a star. If you like your anime completely free of political or philosophical exploration, you might want to subtract a star. Everybody else, enjoy! — Jeremy A Beard"

Paranoia Agent is an excellent show that mixes surrealism with psychological thrills (I hope I got it right!). Its conclusion is a bit iffy for some but I liked it.

I recommend a couple of classic's from the 80s:

Saint Seiya (tv series, and then if you like the more recent OVAs)

Captain Tsubasa (original tv series)

Its conclusion can't be as polarizing as School Days's conclusion.

You mean the awesome OAV right? There was a tv series they did that I never saw.

Also, public service announcement, Rurouni Kenshin is on Hulu. No excuse for anyone not to see it. I used to love this series. I have every single dvd for the whole series up to the end of the Kyoto Arc, at which point the show stopped following the manga and I stopped caring. This show takes up quite a bit of space on my DVD shelf

Oh and the manga is awesome and completes the story PROPERLY unlike the anime, but everything up to the end of the Kyoto Arc follows the manga and is excellent viewing.
