You are not alone in this. The framerates don't bother me, but it was a bit of a yawn fest. I felt Ico was much more evenly paced. All the colossii got kind of samey after a while too.

pcsx2 is quite amazing. You can really bump up the quality of 3D graphics. SotC at 1080p is pretty good looking. I love playing Gradius V in 1080p, it really cleans up all the 3d models and gets rid of jaggies.

This. PCSX2 is absolutely great and is not that hard to set up. Then you can use an XBOX360 controller on your PC and your PS2 controller problem is solved. The reason not to use original hardware in this instance, is this does a lot to improve the graphics. The jaggies on PS2 games now-a-days are downright distracting to me and anything helping that is a plus in my book.

So far I've tried DQ8, FFXII, and Shadows of the Colossus with no problems.

PCSX2 has an in-depth compatibility list on their site: http://pcsx2.net/compat.php

For the most part compatibility is good, though some games suffer from terrible framerates.

I play PS2 games with PCSX2 on my PC all the time, I rarely have any problems with games not playing. You need a dual core at least 2.6ghz to play the majority of games full speed, some of the more demanding games need more though, I think 2.6 is the bare minimum for a good experience.

As I've mentioned, some games have that problem on a real PS2. :P

You need a pretty beefy computer. I struggled to run Shadows of Collosus in 1080p on my Q6600 + HD4870. Then I upgraded to a HD6950 and framerates were smoother, but not massively so. Most likely that was to do with the bump in video ram up to 2GB. It seems to be massively dependant on CPU (as with most emulation).

PCSXE2 isn't hard to get up and running, there's plenty of guides out there that tell you exactly how to set it up for most of the popular games. Just follow it step by step.

I've had no luck configuring PCSX2. Seems pretty complicated. A lot more so than ESPX.
