While I enjoy that port as well, I hesitate to hold it up as one of the best ports. The arcade version of Missile Command had three missile bases, each with 10 shots instead of one with 30. I was gonna mention Missile Command also, but the thread was "best port", not best games. I love MC on VCS, but I agree with Gao.
Looking at my collection, Tapper rose to the top of my list for "good" ports. Now I have not played it in a good while, so I might be remembering it better than what is was. Like others have said, graphics at the killing factor for "best port".
What about Pong(or tennis clone like Pong Sports)? Arcade perfect?

There are hacks of 2600 Missile Command and 7800 Millipede roms that let you use the Atari 2600 Trackball (mentioned on the Racketboy 2600 101) to control them just like the arcade originals. I think those romhacks are the only games that can use trackball mode vs the joystick emulation mode via the switch at the bottom.
