I really suggest trying alot of Neo Geo games. They look awesome in MAME and play great. For shmups I'd say:
Blazing Star
Pulstar
Twinkle Star Sprites
ViewPoint (if you're like to torture yourself)
and the good 'ol
Metal Slug series
Fighters:
WakuWaku 7
Samurai Showdown 2
Other Shmups I enjoy on mame:
Guwange - this is amazing, trust me
R-Type Leo
Zero Wing (old school)
In the Hunt
Raiden series

If you like solid side-scrollers Capcom's Willow kicks ass. The arcade Willow is nothing like the NES version and never saw any home port. You alternate between Willow and Madmartigan and, typical of Capcom games of the era, you earn money to buy better weapons and magic. Willow shoots and Madmartigan swings a sword. The music is good and the graphics and animation are also lots of fun. The gameplay and level design are also nice, and some of the bosses are pretty cool.
Overall, this is a killer arcade game that deserves some attention.

DoDonPachi by Cave
Until I played it, my mind was set that shmups were R-type and Gradius clones, while being decent, didn't hold my interest as much. DoDonPachi was my first taste of bullit hell shmups and I've been addicted ever since.
Other Titles I love outside of shooters.
Nightmare in the dark: a classic platform arcade game, you shoot bad guys collect power ups, great music, one of the final Neo-Geo games.
Garou:Mark of the wolves/Street fighter 3rd strike: two sides of one coin IMHO, both where up to this point about the finest 2d fighter made by each respective camp, both are deep, beautiful, and worth playing.
Metal slug 1, X, and 3. Brilliant cartoon takes on contra, love or hate the absolutely mind blowing sprite animation in these games make them at least a sight to behold. the later titles tend to rehash too much and lose the flair, and I feel X is superior to 2 as a sorta remix, hence why I left it out.
Progear: another Cave shmup this time there direct answer to the horizontal shooter like R-type and Gradius, manic, difficult as hell, and so rewarding.
Mars matrix/Gigawing: Both Takumi shooters from the cps2, truly bullet hell, the graphic may be a bit rudimentary for the late 90's and not as well animated as cave games, but the bullet count and patterns make up for it.
Narc, cyberbots, sengoku 3, battlecircuit: All amazing side scrolling beat em ups.
The Magical Drop series: Great puzzle games in a similair style to puzzle bobble but you collect colored gem and redeposit them where you want.
Twinkle Star sprites: Overly saccharine and cute. But at it's core it's a crazy mix of shmup and puzzle, the head to head versus action in this game is beyond intense.
That what comes off the top of my head.

I tried to stick to the lesser known titles that I really enjoy, though a few common ones slipped in:
Tatsujin/Truxton – I was first introduced to this game through its Genesis port. While it may not be the best shump, or even have the best music, many days were lost playing that game with my cousins. When I first built an arcade stick it was the first game I played with it. In college one of my cousins and I beat it, Truxton 2 (which is multiplayer and much easier) and AvP, among other lesser games in one sitting. Many say the Genesis port is the worst of the bunch (there is a PCEngine port aswell), but screwem its my favorite.
Dungeons & Dragons Shadows over Mysteria/Tower of Doom – Take your standard beatemup, add heavy RPG elements, and a difficulty that ramps up severely in a very short amount of time and you have D&D. I first discovered this game on accident in MAME, shortly after I played through both with Ack and a handful of friends at a LAN party. It was far and away the best time I had at that LAN party and it reminded me of all that time I use to spend playing Xmen with friends back in the early 90s.
Final Lap 3 – A two seater racer that plays a lot like Pole Position. The arcade I use to go to on vacation had this for six years and I set the high score several years (we only went there once a year). The best moment was when I walked in one year and noticed that my highscore from last year was still there. Not the best game, but I still enjoy firing it up.
Action Hollywood – Imagine a two player Gauntlet clone that has slick graphics and cliché film locales for stages and you have Action Hollywood. It is a mindless bit of good fun, clean and simple. I first discovered this one back when I was playing through MAME and even though I beat it by myself, I had to play it with a friend as soon as I could.
Arabian – A fun, themed, easier, Lode Runner clone, not much else can be said about it. Like Action Hollywood I discovered when playing through MAME. I always liked Lode Runner but was rubbish at it, Arabian fixed that by being far easier. Scratched the itch with half the pain.
Ms Pacman – It is an obvious choice, but my older brother and I still have competitions over this game when we are in the same town. And while we are only two years apart and I am the gamer, he still beats me almost every time. We have only been doing this for fifteen years or so…
Aero Fighters/Aero Fighters 2 – In my college arcade we had seven to nine games. One of which was a Neogeo 2 slot with both of these Aero Fighters titles. For two and a half years, I held the highscore on the cab, for a time I held all of the high scores. It was the first game I downloaded an emulator to get better at and for a short time actually drew a crowd when I was playing it. There was a time when I could beat the first couple stages as both players. And yes I did play as the dolphin in 2. Sadly I have forgotten almost all of the patterns in the game, stupid real life.
Raiden I-III – Not terribly long ago I received flak here for never hearing of this series until a couple years ago. I use to frequent many arcades and the first time I saw one of these cabs was at an arcade auction. My friend and I beat Raiden I and II before the auction and we would have bought both if his uncle was not raced to the hospital during it (for the record they went for $100 and $115 respectively – still kicking myself about it). At this time I was heavy in my Touhou phase so playing a slower vertical shump was eye opening. I still enjoy Raiden every time I get a chance to play it, and for the record I still have never seen one setup for coin play.
