I'm gonna confirm your assumption that MGS1 in the Essential Collection is just a repackaging. I used to have that set.

Wii supports 240p on most Virtual Console games, but only if you set the video mode of the console to 480i. AFAIK, unfortunately there's no way to set it up to where it's 480p for Wii games and 240p for VC games. You have to switch back and forth. I wonder if there's a hack for this?

Okay, so mostly I am only concerned with PS2 games, as I think Xbox games are all at least 480i and Gamecube doesn't seem to have much to worry about aside from Mega Man X collection.

PS2 originals (originally made for the PS2):

Disgaea
Ico
La Pucelle Tactics
Makai Kingdom
Phantom Brave
WWE Smackdown Shut Your Mouth

Retro Compilations:

Art of Fighting Anthology
Fatal Fury Battle Archives 1
Fatal Fury Battle Archives 2
Fu'un Super Combo
Gradius III/IV
Mega Man X Collection
Sunsoft Collection nope, it's 480i
Tekken 1,2 arcade modes in Tekken V
World Heroes Anthology

Possibly King of Fighters 2000/2001
-I will test again on my SDTV soon

Sega Ages Series (most have an option in menu to output 240p for the authentic original format, but is set to 480i by default) Since these do in fact have a 480i (and even 480p) option, I am only mentioning them for my list.
-Fantasy Zone
-Gunstar Heroes
-Phantasy Star
-Space Harrier
-Wonder Boy
-Panzer Dragoon (240p only, no interlace option)
-Etc....

Other
Metal Gear Solid (Reprint of the PS1 game)
HoiHoi-san / Ichigeki Sacchu!! HoiHoi-san (一撃殺虫!!ホイホイさん One-Shot Bug Killer!!)

I'm still testing but:
Anyone care to add to the list?
There are also probably a ton of Pal exclusives that I don't know about.
