The mods in place are built in just to make sure it runs well and can support the resolutions required. It won't break the game, and even if it does suffer from problems, GOG will likely bend over backwards to fix it. After all, System Shock 2 is THE game for them. It would be equivalent to the Half-Life games being broken back when Steam launched. Not only has SS2 been the most wanted game overall for years, it's been the one I've been wanting on their service myself as well.
