In Suikoden II, there's a city called Greenhill. Just outside one of the houses theres a row of pots with Dahlia flowers in them. Examining them results in it saying "Dahlias". However one of the pots says "Dahlia Gillespie". An obvious reference to Konami's Silent Hill.

I've always loved "The Well of Wishes" in the original Quake.
The Well of Wishes was a level of Commander Keen: Episode IV, one of Id Software's early games. The primary enemy on that stage was the Dopefish. I love that fish, I even have one of the rare "Eat Your Veggies" mugs featuring it.

Perhaps my personal favorite is the ant campaign on Red Alert 1.
