It has absolutely no story whatsoever, but Metal Torrent just got released on DSiWare, and it's quite fun. It's fairly short and easy, but it's only $5. And the scoring is deep enough to get some replay out of it, without being evil hard like DoDonPachi's chaining.
In terms of stories, though, the one that comes to mind (and is in English) is Robo Aleste on the Sega CD. There's a fairly extensive backstory in the manual and there's story sequences in the game itself, not just at the end.

Compile tried making backstories for some if not all of their shmups. Some just got horribly mangled in process of coming across the pong though.
