Starfox 64 3D is the way to go if you can track it down. The 3D element really pops with that one and adds so much to the experience, that and the improved graphics of course. I've heard that physical copies are growing scarce however.
Starfox 64 3D is what pushed me over the edge in getting me to sell off my N64 stuff. I had nothing left to hold me back.
I agree the 3D sweet. The effect is at its best in games like this. Sega's 3D remakes of their classic arcade scalers are awesome for this reason.
On the subject of 3D, I have to say playing a Virtual Boy had this amazing depth to the 3D that the 3DS doesn't have. It felt a lot bigger/wider/encompassing (though obviously the 3DS is the superior hardware over the Virtual Boy, technically). I wonder if the "New 3DS" improves this aspect as well, or if it's only the viewing angle.
I have to say I'm not a fan of how the remakes of games like Ocarina of Time on 3DS look compared to the N64 and how they control. I may be the minority on that. I won't get anywhere near Super Mario 64 on the ORIGINAL DS, especially.
I definitely viewed it the other way on Ocarina. The engine being so much smoother and nicer looking made it a much more positive experience overall for me. I thought it was a good, not amazing game on release, but the re-release spiked my appreciation significantly.
Still not gonna beat out the Link to the Past / Link's Awakening duo, at least for my tastes, but it's up there with the best 3D Zelda games for sure.
To be clear, I still enjoyed the game on N64. It just wasn't "best game of all time" material like everyone else was saying. Still, when you consider how well it brought the series into 3D, it's amazing just for that!

1. Ninja Gaiden (NES)- I was about 10 years old when I played this. Perfect blend of action and story, IMO.
2. Castlevania: Symphony of the Night (PS1)- They took an already loved IP and added RPG elements to it to make it perfect. I loved playing as Alucard and exploring every inch of that castle (inverted one as well).
3. The Last of Us (PS3)- The best story I've ever experienced in a video game, no contest. Gameplay was great too.
4. God of War (PS2)- Loved the action and gratuitous violence of this game. It has the best story of the franchise and can hold its own as a stand alone. A lot of people prefer the second one, but the first is the best IMO.
5. Final Fantasy VII (PS1)- I love the materia system and just overall gameplay. Story is kind of murky but that's ok.
6. Resident Evil 4 (Gamecube/PS2)- I hated this game the first few times I played it as the controls turned me off. But after playing through it for the third time, the controls became one of my favorite aspects of the game. I played it through 3 times back-to-back-to-back. I never do that.
7. Street Fighter 2 (SNES)- That 1992 nostalgia. I'm not a fan of fighting games anymore, but this was all I was obsessed about back in '92.
8. Borderlands 2 (PS3)- My favorite FPS. I loved the setting and RPG elements.
9. Grand Theft Auto: Vice City (PS2)- They added to the already great GTA III gameplay with an '80s theme.
10. Bloodborne (PS4)- Just broke into my Top 10 last week. I enjoyed Demon's Souls but this took it to another level. The rush I experienced fighting a boss is like no other. The sense of accomplishment for defeating a boss is unmatched.
