They all deserve to by played. The only one I haven't spent much time with or finished is Enemy Territory: Quake Wars.
I'd rank them:
1. Quake II
2. Quake III Arena
3. Quake
4. Quake 4
But, again, none of them are bad. In fact, the first three are all GREAT. I think any ranking that moves around #1-#3 is defensible. #4 is universally seen as the "worst" I believe --- but it is still a good game.

If you get your copies off of Steam make sure you get the music reinstalled.

I recommend a source port for Quake 1 since otherwise you get locked into a very low resolution, but Quake 2 natively supports all resolutions and the models and textures are simple enough to scale well; everything will be chunky but not jaggy, if you know what I mean. The only downside is the interface can get a bit small, but there's not much you need to pay attention to.

As someone who earlier this year installed and played through the Original Quake and its expansions using this, it is highly recommended and very easy to use.

I was just playing this a few nights ago. This should still work cross-platform with the PC. So even if you're not on the DC version, take note of the server IPs!
The Dreamcast version of Quake III does not support blind dial. You must have something to generate a dial-tone if you're using a PC-DC setup. (should be no issue with actual dial-up)
It does support the Broadband Adapter! And it is really easy to use that way. Simply attempt to join an online game. If you can't find the master server, you can specify an IP to look at on the bottom corner. Dreamcast-Talk also has a patched version of the game that points to their master list. You can find that here (must be registered).
Something to note. When setting mine up, I was unable to use DHCP to connect. It worked after I specified my IP and DNS. If you are having an issue with this, let me know and i'll walk you through it. When unable to connect through this method, I was receiving a No Protocols error when trying to connect.

I just installed and played a bit of Quake II on Steam. I know I've beaten Quake III and Quake IV but don't recall whether I've ever gotten through the first two in the series(probably, but that would have been nearly 20 years ago...). I dabbled with Quake a bit last year on Steam but quit in frustration over all of the visual problems. But Quake II doesn't suffer from any of those issues, so I will do my best to get through it this month.
I've just reached the jail area, which is the third section of the game. I've done ok on secrets(including a secret level), and the enemies haven't given me too many problems. I love the weapons, though I have a couple of issues. For one, it seems there is no point to the shotgun once I have the super shotgun outside of using less ammunition. And the chaingun feels very situational due to its obscene rate of fire. I find I only pull it out for one particular kind of Strogg, that asshat who can spit out grenades. Most everyone else, the assault rifle does fine. And I love its kick, it makes it feel like it has oomph, unlike the peashooter that was in Doom 3. Right now, the weapons I tend to stick to are the assault rifle and the super shotgun, with the occasional grenade or chaingun. The base pistol only gets used to break through glass or trigger switches at this point.

The regular shotgun is good for action at a distance. It's spread is quite tight so it's useful for sniping enemies. Granted, the machine gun is also good for that, but there is a level of ammo management in the game that can make the regular shotty good for sniping.
You are 100% correct when it comes to the minigun. It tosses out a huge amount of fire so you want to use it on enemies that you need dead fast. And since it has the spin up and spin down delay you don't want to use it as a walking around weapon.
As for the graphical problems with Quake 1, as I said try out a source port. DarkPlaces is one of the best and it makes the game run extremely well; at that point the only problem is the fact the models are low poly and the textures are meh, but that's like complaining the monsters in Doom are sprites.
