I'm glad somebody else mentioned The Neverhood Chronicles. That game was awesome. Anyone who has this gem in their collection should watch the making of documentary. It's so 90s. It's like watching a Faith No More video. It's great. IF you don't have this gem of a game, go get it. It's awesome! It has an amazing soundtrack too.
Postal 2 has to be the funniest game i've ever played, purely for the carnage it lets you get away with.

Maniac Mansion cracks me up every once in a while
The Boggit was a good laugh back in the days
Monkey Island 1 succeeds better then the rest of the series, but still not on par with Maniac Mansion if you ask me

Just about all of the Mario RPG games made me laugh in some way (less so actually Mario RPG, but certainly the games from the Paper Mario and Mario & Luigi series.)
I also found the bonus stage in The World Ends With You to be laugh out loud funny.
