Here's my list:
1. Phantasy Star Online Episodes 1 & 2 Plus - Like dunpeal2064 and foxhound1022, this is the definitive version. An entirely new episode with the Gamecube version, with couch co-op, diminishes the Xbox port of the same name. An absolute adventure.
2. Legend of Zelda Wind Waker: The Wii U port I have yet to pick up, but this was an adventure that was incredibly easy on the eyes. Its alluring charms, Link's facial expressions, humorous moments, and some great game play elements make it a must own in my collection.
3. Super Smash Brothers Melee - Still the tournament standard for those who are into the competitive scene. All of my students still agree that this version is the best, despite the newer titles that broadened the roster or updated graphics.
4. Super Mario Sunshine - Like Mike said, this one is a delight, amazing platforming, great adventure.
5. Luigi's Mansion - Daring effort by Nintendo to give Luigi the helm at the launch of the console, did not disappoint. The 3DS remake is great, but so are Ocarina on 3DS, but I'd still keep my 64 copy, who wouldn't.
6. Animal Crossing - Started the series off incredibly. Had some really quite unique features that made playing the game with others from a distance a possibility, with the inclusion of a code system you could send to others. The inclusion of the NES games, the GBA Link capabilities, the use of the e-reader and GBA, all as features make this a must have in my collection. The relaxed, cute nature of this game, combined with the events, holidays, and seemingly endless list of things to do rank this in my top 10 all time. You wouldn't have the DS, Wii, or 3DS versions if this one didn't get traction and receive universal acclaim.
7. Pikmin or Pikmin 2 - I don't think that the improved control schemes with the Wii make the Gamecube version obsolete, nor do I think that Pikmin 3 on the Wii-U is definitive. I think the controls are a matter of taste, and I prefer using the C-stick. This is a cool strategy game to its heart and a game that you can't help but fall in love with.
8. Phantasy Star Online Episode III C.A.R.D. Revolution - deep gameplay, fun tactics and a solid story to boot. Also, versus card battles!
9. Lost Kingdoms Series - Such a great game, really want to go back through it. Great concepts of battling with cards and it corresponding with the controller. Very dynamic and a fun Action RPG.
10. Mario Kart Double Dash - One of the more unique Mario Kart titles, with the concepts of tagging in your other racers who rode on your back. Made for some fun switching of who was the driver. One of my favorite Mario Karts. I am assuming some fierce debate will ensue.
11. Metroid Prime - Despite having the trilogy, I think it's a blast to go back and play through Metroid Prime. It's challenging, it's got its exploring down great. Retro Studios did what everyone was at the time so worried about, a FPS Metroid. The commotion and cries of blasphemy were quickly silenced when this gem hit the scene.
12. Gauntlet Dark Legacy - loved playing this with a friend in high school. Arcadey dungeon crawling at its finest.
13. Super Mario Strikers - The first time Peach explodes the ball into the net, you know this is something special. Fun little soccer game.
14. F-Zero GX - Can't be forgotten.
15. Rogue Squadron 2 - Great launch game, who doesn't love a balanced and well made space sim?

But Animal Crossing did get its start in the United States, and that's why I put it on the list. I know Dōbutsu no Mori was the first of the series, but it wasn't until the GameCube version where it really gained traction and broad appeal. It's not like people were scrambling to play Dōbutsu no Mori unless you were in Japan. The Gamecube is enhanced with all of the additional features described as well.

I'm trying to figure out the purpose of this thread.
Is everyone supposed to be proposing their personal opinions on the 30 best and this will eventually be compiled in the first post, or is everyone just giving their opinions and debating what the best games are? And should folks give out 30 names or just a handful?

Ack, it's more or less an organized form of chaos. You don't have to submit 30 if you don't want to. I think it's a culmination of a list of titles you love and want to keep around and seeing how many other +1's come in from other forum members. I think Mike's criteria help us get started, then the discussion drives it. We got a pretty well-rounded list of about 20 that most people agreed on, then the last 10 were a crapshoot of fierce debate -- Muramasa and Sonic Colors being the most hotly contested, and Dave's unwavering support for Milestone Shooting Collection.
