The first games that come to mind are the King's Quest games ("I took a mint") and of course, Earthbound.

Hmm...

-Earthworm Jim definitely had it's funny moments stemmed from the shear randomness of what went on in the game.

-MediEvil had some nice dry humor. Your character is a skeleton with no jaw, so nearly all of his dialogue requires subtitles. Some little snippets of dialogue got a laugh or two from me. In particular I liked it when you met the spirit of your former king, who goes into this long speech about the gravity of the situation... then notices that time hasn't been so kind to Sir Dan.

King: Good God Fortesque, what happened to your jaw?
Dan: *sobbing* Fell Off!
King: Bad luck old chap!

-While I've heard that the Lucas Arts point and click games are hilarious, they're all on my "games to play" list... although I did play the free to download episode of Sam & Max Season 1, "Abe Lincoln Must Die", which had some really funny moments in it.
I wanted to be a Teminator but they require you have an armored hyperalloy skeleton and mine's mostly recycled truck tires.

oh man- i can't believe i forgot about house of the dead. Such a great funny game.

I can't believe that some of it wasn't on purpose. When the girl is being chased left to right by a zombie and just calmly stating "no, don't come!" i lost it.
