Klax is a fantastic game, doesn't get nearly enough love. Also has a great port on the Atari Lynx
One of my favorite, somewhat obscure puzzle games is Money Puzzle Exchanger (AKA Money Idol Exchanger) for Neo Geo, it apparently has ports to the Playstation and the Gameboy. I haven't played those ports, so I don't know how good they are. Game is fantastic though, very fast paced.

Another really fun one is Baku Baku Animal. It's been released on a ton of systems, but I've only played the Saturn version. The whole premise is great, and the visuals are very well done.

Baku Baku is my favorite arcade puzzler. Its falling block, fast paced, and family friendly. Who doesnt like horrifying low poly animal heads that appear out of no where and attack? Sadly it is only on Saturn, SMS/GG, and a very bad PC port.
Money Idol Exchanger/Money Puzzle Exchanger is another good one. Take Magical Drop's interface and change the gameplay to being about money. Its on the MVS and PSX:

Oh hey, an arcade near me has this game and it was my favourite one I played last I visited. I mistook it for a Magical Drop game though!

Completely forgot about EXCHAAAAAAAAAAAAANGE!!!!!!!!!!!!
by FACE, another company known for shmups like Nostradamus.
There was another puzzle game on Taito Legends 2.
Pop N Pop

Match the advancing balloons that come down the screen. This was not on TL2's PS2 port, PC and Xbox (EU) only. There is also a PAL PS1 port and a GBC port that was released in JP/NA/EU.

Oh how I loathe the Taito Legends 2 game-splitting. Still need to get a PAL version.

Wind & Water: Puzzle Battles

It's free on PC, but there is also a homebrew Dreamcast version out there. It's a pretty awesome puzzle adventure game with fun chibi characters, a charming soundtrack, and a rotating color matching mechanic that adds a new twist on the genre (pun intended).
