In the Dungeon Keeper games, you are the evil guy.

Isn't picking a good or evil alignment ultimately pointless in KOTOR?

Elder Scrolls Skyrim. Even though I always play as a overwhelmingly good character I couldn't pass up the Dark Brotherhood quest
. You get quite a few really good weapons as well as an awesome mount and even a new house eventually
.
Some of the stuff they have you do is downright evil. Hell initiation is getting dumped in a room and given a choice of killing one of three abducted people. If you want to be really evil you can just kill them all to earn some extra rep with the guild
.
Edit:
Infamous which was mentioned by others is also a good example since most of the dark side powers are much stronger and you don't have to worry about killing civilians which happens inevitably if you are using the higher tier powers.

Dishonored punishes you when it comes to story and ending if you play "evil", but to play good, you have to really limit use of some of the best and most fun powers. So playing "evil" is more rewarding in gameplay if not in story rewards.
In BioShock you got less Adam for sparing Little Sisters. Again, if you sacrifice them you get the "bad" ending, but you can get more powers in play.

Fallout 3 has quests that will give different rewards depending on stance. The most famous of these is the Megaton side-quest, where you are given the choice to either save the town or destroy it. If you save it you get some money and a house in the (shitty) town. If you destroy it you get a nicer house and more money. However you lose some quest giving people and a shop or two.
I guess the games that reward you the most for being bad are GTA.

If you are looking for games which have good/bad choices with impact then the Fallout/Elder Scrolls series are probably a good place to start. Especially the newer ones since the character relationship system has really evolved a lot over time.
If your looking for a lot of choice then Fallout New Vegas is pretty good since there are quite a few factions each with their own positive and negative characteristics. I actually ended up going solo through the campaign because there is no real "good" side aside from that which you made yourself.

Dungeon Keeper and GTA , you are guided to be the bad guy. I was talking about games that gives you an option like : "Do you want to kill the hostage or not?" , we all know that if we do kill the hostages we will get punished for it. Its almost always better to go the good guy route.
I played Oblivion and you get punished big time for choosing the evil path. You kill 1 man and you are hunted by the guards.
So far the only game I heard about that lets you choose the evil path without punishment is InFamous and Fable. If Developers choose to give us an option they should let the outcome of both options equally balanced.
