Cave of Forgotten Dreams is insanely good...so is Hoop Dreams. Also, and despite the fact it is not particularly well-made, I also really enjoyed Card Subject to Change for some reason.

Any documentary by Werner Herzog is guaranteed to be interesting IMO. I'd recommend starting with Lessons of Darkness. (It was my first Herzog!)
For All Mankind is an absolutely phenomenal documentary about lunar missions, focused primarily on beautiful imagery rather than the story of the specific astronauts.
I don't know if I'd call the "Qatsi" trilogy documentaries or not, but they're beautiful and powerful films as well.

Make sure to check out Dancing Outlaw. It centers around Jesco White's life, relationships and tap dancing history. It's a more candid, genuine look at the White family. Funny, sad and real as hell. This movie made me realize just how alien some parts of my own country can be to me. Truly strange folk.
