Yeah, same thing happened with mine. Really not sure what the deal is. The softmod was still installed, as I had to uninstall before I could put it back on again. It must reset an ini file or something.
Whatever though; I was so thrilled that it actually booted up (after 2 failed attempts with other Hard drives) that it didn't even bother me.

Regarding the 500GB drives, the one I tried to use didn't even work with the Xbox (even though a trusted compatibility list showed it as working). It locked fine, but I think the Xbox had an issue with UNlocking it. It shall be destined for a PS2, where it will be better appreciated.
In any case, if the 500GB doesn't work, I'd just look for a 320GB one, as they are pretty cheap, you can definitely use all of it, and is still quite a lot of space..

Yeah, FreeMCboot was my first attempted soft mod (oh so worth it if you have a Phat PS2). I originally did it because I there were so many issues with CD based PS2 games and I wanted a better way to keep them playing.

I currently have a 250GB drive in one of my PS2's, which has served me quite well. I hear they can hold as high as 2TB, if you use a Sata modded Network adapter. 750GB is probably the biggest that you'll find in IDE connection Drives though.

The PS2 is much less picky in my experience than Xbox when it comes to Hard Drives (I still recommend checking compatibility lists). The main thing is making sure the connectors fit the spacing on the adapter (and even that can be adjusted if absolutely necessary).

I have at least twice the # of games on PS2 than I do Xbox, so I plan to convert the rest of my games soon and putting them on the other drive. But I usually only do big batches of games at once (as taking the HDD out every time is practically required when copying games to it). That's the main reason my 500GB is not yet utilized. I'm waiting for proper motivation to put everything else on it (and I really do get good use out of that 250GB one).

I do like that FTPing is so convenient on Xbox though. Once your games (or downloads) are copied, you can just copy a files at your whim and leisure. No major motivation needed.

Really, I just don't trust systems with Optical media anymore. I need more reliable options for them.

Still can't wait for PSIO (and DCIO is a possible followup, I hear). After those, and if a SaturnIO is ever made, my life will be complete.
