I find I would rather play MOTM than MvC2, and I think to MOTM's credit that it is the superior game, even on a handheld. MOTM feels balanced(mostly. There are a couple of characters that don't really impress me) and challenging, with some surprising nuance and a lot of replayability. MvC2 has a lot of replayability to unlock the characters, but it is horrendously broken, with a lot of characters that feel like useless filler, a final boss that just feels bland, and little in terms of gameplay that I don't feel was done better by other games.
I don't really care that one is a handheld game and the other is an arcade game, I actually find the handheld game to be superior. I would rather go play MOTM than MvC2, and I find I have almost no desire to play MvC3 at all.

Going to agree with you on this. CvS2 combines everything that I love about fighting games. You have King of Fighters, Street Fighter Alpha, Garou, Samurai Shodown, all mixed into one amazing system that is both complex, but functional.
This also makes me sad, because I loved going to the now flooded and destroyed Pinball Pete's and play their arcade cabinet of it all the time.

I'm just saying I don't even think they're comparable. If I'm in the mood for a legit arcade fighting game then MvC2 would win. If I'm in the mood for an awesome 2-button fighter w/ chibi-sprites that I can play in bed or on the back porch, then MotM would win.
If the question is which do you prefer: a legit arcade fighting game or an awesome 2-button fighter w/ chibi-sprites than you can play in bed or on the back porch, I'd be leaning towards the former.
