According to the article Nintendo was well aware that the Indigo color would be perceived as childish in the West which is why they offered Jet Black. Their market research told them that Japanese would prefer Indigo and Spice Orange. I suppose where Nintendo messed up was by advertising the GCN as Indigo in the West instead of black. Perhaps they shouldn't have even offered Indigo for sale outside of Japan period, but at very least they should have made us feel like black was the main color. GCN marketing definitely led one to believe Indigo was the default color.

Seemed to me, even from the article, that the bigger issue Nintendo had was third party publisher relations. Running with the assumption that they'd come begging like they had for the NES/SNES, instead of pursuing them like MS and Sony were.
Even then, most of the lamenting from Nintendo reads more like carefully considered "what's your greatest weakness" from a job interview. Very good PR and marketing.

To be perfectly honest, I never gave the color a second thought. I had the blue-ish indigo one myself.

You know, that's a really good point. Kids/teenagers are the ones who really said GCN is for kids. When you're a kid, you have a warped sense of what is for grown ups, and you develop an insecurity in things that you like.
Also, the purple gamecube fact is pretty interesting. Every once in a while I have to remember what the main color was for Gamecube. I sometimes forget my gamecube is black tbh, because the purple one was so heavily advertised.
