Not all that similar. The closest would incidentally be its sequel OB64, so that doesnt count. The next closest is possibly the PC series Disciples. I havent played it yet, but I hear Chaos Wars is also similar. There are even some similarities to FFXIII, but only comparing squad battles and using the tactic commands change strategies.
There are no games quite like MotBQ and OB64, and that's really a shame. Army management style > square/hexagon tactics style.
Soul Nomad & The World Eaters actually has the same kind of combat (you build a unit, members of the unit take actions based on their position), but rather than being real time with pause it's turn based movement on a grid.
Ack, with regards to Bahamut Lagoon the only real similarity is the emphasis on building a synergistic unit.
