Tactics Ogre: Let Us Cling Together (Though they only published this, so maybe it doesn't count. Though this game is still one of the best games ever)

I'm a fan of the Atlus Philosophy
Bringing many a Japanese title outside of the Land of the Rising Sun (dare I compare this publisher to Working Designs?). Here are some of the more awesome and recent Atlus games I know about:
Disgaea: Hour of Darkness (PS2)
Odin Sphere (PS2)
Shin Megami Tensei: Persona 3 FES (PS2)
Trauma Center: New Blood (Wii)
Simply put, fantastic strategy, rpg, and use of the unique Wii interface. I hope Atlus keeps it up!

So of actual Atlus developed (not Atlus USA published) titles, I'd have to say it's a toss up between Persona 3 FES and Etrian Odyssey 2. Nocture was a great game, but I was never able to really attach to any of the characters. P3 FES, on the other hand, had a great story and a nice cast of characters. By the end I had a few characters I liked and a few I didn't, but the ones I didn't like weren't because of a poor portrayal. It was because they exemplified personalities that I didn't care for, which I think is great. After all, none of us like everyone we meet. As for Etrian Odyssey 2, old school dungeon crawling fun, with the simple yet fantastic use of the touch screen. And it improved upon every shortcoming of the already fantastic Etrian Odyssey.

Shin Megami Tensei: Persona 3.
Like MrPopo points out, there are a huge number of Atlus USA titles where they simply served as publisher and nothing more. Best to only consider the games they developed, which is no simple task for a JRPG buff. Well, except for me, it was really easy to choose my favorite RPG of all time.

One thing I love about Shin Megami Tensei 3 is that despite the lack of a large cast of characters, the atmosphere really got me into it. It was an RPG that put me on the same edge as a really good horror movie. The style is simple and at the same time creepy.
Persona 3 is friggin' awesome though. Great balance of life-sim with dungeon crawler, plus the characters are pretty nicely characterized. Very stylish; I was already excited about a new Persona, but after seeing the intro in the first trailer released, the stylishness captured me.
On the other hand, I do really love the Growlanser series, especially Growlanser II. I'm an absolute nut for Tactical RPGs, plus I love Satoshi Urushihara and Noriyuki Iwadare's work.
It's too friggin' hard for me to decide. I do agree (and have told friends of mine) that Atlus USA is the new Working Designs, right down to all the groovy pre-order extras they hand out with their big titles.

Atlus does have a good amount of solid titles. Growlanser Generations was definately one of my favorites. I'm not sure if they produced it or merely published it, but Brigandine is another of my favorites. And even though I picked up Persona 3, I have yet to play it. Eternal Poison looks cool, but I think thats a Namco/Bandai production. I really want to pick up Ygrrda Union too. hmmm....

Ask me next month when Persona 4 comes out, thats going to be the bad Larry of the Atlus collection. Atlus is a awesome game company, in a land of cookie cutter games Altus really stands out of the crowd. I love the fact that a risk taking cult developer can still have tremendous success against large game companies these days.

It's hard to tell from their list. But if you look at their Wikipedia entry you can see it broken down to titles developed by Atlus and titles published by Atlus. But regardless, as mentioned they are doing a fantastic service of making available several games that would normally never make it out here.
