At this point most of the games that I was hoping for a sequel for have gotten them
. Here are a few kind of obscure titles that I would like to see sequels for though

Marc Ecko's Getting Up: Contents Under Pressure
The Boss fights and combat in general sucked for the most part. However I really liked the art, characters, game play and storyline. The ending was also pretty epic.
Indigo Prophecy
Never going to happen but I loved this game. The use of the mental health bar, the craziness of the "super powered" later levels, and the branching story line were great.
At least Beyond Two Souls looks like it may be more of a return to the craziness of indigo prophecy with the psychic abilities. I enjoyed heavy rain but I didn't spend half as much time with it as I did Indigo prophecy.
Binary Domain
Sega did an amazing job with this game. The characters were amazing and the game forced you to form a bond with them. Plus the story was pretty awesome with the choices you made resulting in some actual consequences such as multiple character deaths. The only flaw this game had was the voice recognition program they tried to push with it. Luckily it could be disabled though and the multiple preset dialogue options during convos worked great. I really wish Sega would release a sequel but it didn't sell well enough by their standards to support a sequel.

Wow, there's some sequels on here that I would definitely want to be made.
But one thing I've always wanted is a reboot of a a Zelda II game. Basically along the lines of what TC/OP said, combining 1, 2, and 4 on his list:
I mean, Symphony of the Night had its precursor in Castlevania II (sort of). Why didn't Zelda have a similar iteration?
Also, Ogre Battle sequels were mentioned. Square copied Tactics Ogre for FFT; why not go back and make a FF game with the mechanics of the original Ogre Battle (you know, since Square-Enix has the rights to both now). I'd love to make an army of various warriors and mages without having to worry about death, troop placement, and Magic Points (hopefully leaving the reputation meter out

I'd really like a new Viva Pinata game. I thought the first two were great and my kids just loved them. A new one for the Xbox One would be fantastic.

There IS one on the DS that largely follows the same formula, but with stripped down graphics

My two dream games are already being made, a Bravely default is everything I want in an RPG and Mighty No 9 is what I want in a classic sidescrolling game. A new panzer drgoon/starfox style game that doesn't suck would be nice though. I really hope Nintendo lets Kamiya from Platinum work on the next Starfox.

It would've been a new Wing Commander but Chris Roberts with Star Citizen and its Squadron 42 single player campaign has me covered.
A new MechWarrior that isn't an online F2P with a setup like MechWarrior 2 Mercenaries with campaign missions that advance the story as well as randomly generated ones. Also bring it back to the simulator side of things instead of the more simplified action-slanted gameplay of MechWarrior 4. Yeah I know there are fan games out there like Living Legends but that's also a multiplayer game. Maybe I'm old fashioned but I like single player experiences dammit and I loved the old MechWarrior campaigns.
Like a bunch of other people, a new 2D Metroid. What's so hard to understand about this Nintendo? We love 2D Metroids. Make it 2.5D if you must. Also please be lighter on the story this time. Metroid has gotten me to buy Nintendo hardware in the past and I'm sure I can't be the only one.
A sequel to Capcom's Tech Romancer. Impossible, but a man can dream. I'll also accept Cyberbots if it helps.
While I'm still stuck on the topic of mecha, a next gen Front Mission that isn't the piece of crap that is Evolved. Unlikely considering 5 was intended to be the last in the main series however. A 2D action RPG like Gun Hazard would be cool too especially if it continues to play like Assault Suits Valken.
Spy Hunter getting a proper neo-retro treatment unlike the lousy games it got in the 2000's. Something more top-down and shmup-lite-ish like the original game only more developed. An enhanced remake. I'm thinking of games like Space Invaders Extreme or Bionic Commando Rearmed. That sort of old-but-new remake. I am way too nostalgic about Spy Hunter.

Rocksteady's Justice League game we know they're making.
I was playing Space Harrier the other day and thought it would be cool to return to the whole fantasy zone in a big-budget action RPG that would fold some of SEGA's long forgotten franchises together (Space Harrier, Zillion, Fantasy Zone) into one continuity. Geeza in glorious HD!
A console Mario Kart that isn't about gimmicky gameplay and overbearing power-ups.
And yeah, Shenmue 3. Or at least Ryo in Virtua fighter 6 or the next Yakuza. Throw us a flippin' bone, sega!
